How do you guys deal with Japanese synonyms?

Sometimes I look up a simple English word like "to collect" or "dark" and get so many different Japanese words back, they all look the same in my dictionary but I know they must have different feelings to them. How do you figure out which one is the right one to use when you are writing? I get so confused and maybe I am choosing the weirdest ones lol. Any tips?
