Keeping similar Japanese vocab straight

I need a better system for similar vocabulary. First I analyze the kanji roots. Then I look at collocations. Finally I try to make separate mnemonic stories. But lately I keep mixing up transitive/intransitive pairs, it's getting annoying. How do you guys sequence your study to isolate these? Maybe spacing them out in Anki is better than studying them together.
